Another user recently posted about improper iFly (for Android) behavior when the device wsa rotated. Their experience was different from yours, but Brian replied in that thread and mentioned that there's a bug in how iFly is responding to device rotations on some devices, so I wonder if this might somehow be related.
At any rate, the other thread describes how iFly *should* respond: It should detect the rotation, pop a question asking if you want iFly to rotate (with a short countdown of about 5 seconds for you to reply), and if you say "Yes", then iFly should shutdown so you can restart it and have it launch in the new orientation.
